But, that means that if you were in an area (say the engine) and got a job change while you were there, you would be stuck until someone let you out. It would also make it so the HoP could make the captain an assistant or something like that, unless you turned off access to demoting the captain. It would also allow griefers to have a field day if they became captain or HoP because they could just turn off everyones access.

That's true, and I don't want to think about the workarounds that might mitigate that.  However, sadly, I was thinking of how a real station would assign jobs when I posted.  Ah well, syndicate agents infiltrate SS13 every day, it's to be expected.

Sorry about the wait people, I recently started WoW because of a girl(I think it's the girl stealing all the time). Anyway, I found the little evildoer, it was one line of code in r_wall/attack_hand that would call itself, thus causing an infinite loop. Can't be sure it's the crasher, but there's a chance, since every little piece of shit seems to be causing a crash. This also fixes the bug where zombies destroy an r_wall in one strike. I shall send the link to Johbson.

Multi-z-level stations might be an issue: it forces maps to be even BIGGER and SLOWER LOADING than now. Currently, map load slows the server startup from near-instant to ~10+ seconds.

There already are multiple Z levels, many of which store other locations such as the AI satellite and the shuttles.  However, I imagine a multi-level station would create too many problems; how to transfer power and gasses between the two, how to handle movement of dragged objects, and how movement across Z levels would be done (you would have to be able to move up/down in space), among other things.

Can BYOND even handle multiple z-levels? I don't think there are any games that have that, at least not with transferring things like oxygen and electricity.
