Press [z], then look on the food window, there you can choose which things can be cooked/brewed, and which things should not.

The seeds should default to being uncookable anyway. The only straightforward way to get into seed problems is to cook all of your plump helmets, which causes them to not yield seeds.

Yeah, but I saw two seeds in the brewery so I thought they were being brew'd too...so I don't know where those seeds came from as brewing kills the seeds like cooking doesn't it?

No, brewing doesn't destroy the seeds. :D

Brewing actually generates seeds, which is nice.
