If I give the SWIM_INNATE tag to the creatures for a new sieging enemy I create, will the siegers be able to swim across a moat to attack me?

no, it just means that if they have [CAN_LEARN] they do not have to train a swimming skill to improve speed.

Your looking for something like [AMPHIBIOUS], that makes them able to breath in water, which tends to make them ignore random puddles and moats.

Well, it does mean that they can swim immediately, as adventurers with swim innate can automatically swim even if they have no swimming skill. However, I don't believe that creatures will pathfind over moats without amphibious.
