Or they could be huge and continent-spanning!  It's just that no-one can tell, because their banners are invisible.

Except not, because it highlights world map tiles with cities/stuff from that civ with the corresponding symbol in blue, not the banner.
Funny play on words though.

Hey, can you even get any items embarking with them?

 This happens with kobold civs. Seems some civilizations have such small populations they don't register as cities.
 
 That or their banners are so large the continent itself is their banner.

It has an ironic twist, (or is it oxymoronic?) with the fact the civs name is the Invisible Banner.

I don't think it's either... there's no contradiction going on, in fact quite the reverse- it's entirely appropriate.  Which is awesome.
