Is there some sort of hard-coded difference?

Just that the crossbow units are the ones supported in dwarf mode.  That'll be removed, but not for a long while.

The difference in Fortress mode VS Adventure mode is that in Adv, you need to pick up the weapon you want to use yourself. In Fortress mode, you are limited on the list of weapon in your (M)ilitary screen for the dwarves will refuse to pick up anything they don't know or can make themselves.

End result is that you have greater freedom in the kind or type of weapon you want to wield in adv mode since you can pick up anything. For example, there is some kind of myth around in which dwarves can't wield a pike... They can do that fine in Adv mode, and train the according skill. Not in Fortress mode.
