The rebellion has no official stance on religion this is closer in line with the peoples views of secular philosophy I feel and not bringing religion into politics makes sense if we truly want a Meritocratic society.
The ‘secular philosophy’ was meritocracy, if I’m understanding things correctly.

Im tryin to point out that a true Meritocracy is alot harder to maintain when you bring religion into politics after all the point of a Meritocracy is to promote people based off ability rather than lineage, race, religion etc and if ya got a state religion/official religious stance that becomes harder cause those who are not part of the official religion will have a disadvantage its just the simple truth of the matter.

Granted out of all the religion options your choice is probably second best for a Meritocracy due to the nature of the Machine Cult but id still prefer like neutrality on the matter

The rebellion is in support of the God Emperor. In my opinion it will makes rallying other planets easier than if we are neutral or in support of the Omnissiah. Keeping the Imperial faith may gives us a small chance to turn the rebellion into a civil war similar to the Age of Apostasy, in time. Plus we could claim to reform the Imperium rather than going full secessionist.

Nobles: Strip them of their titles, and try the worst of them for their crimes - but properly. No kangaroo courts shall be had here. This is in line with the values of meritocracy, but also should remind all that the abuse of power shall be punished.

Religion: The rebellion is in support of The Omnissiah. We know our fellows in arms to be too our fellows in ideology, and their god has not bound them like the Ecclesiarchy had. Surely, they must be worthy of our approval... and it would likely be less odious to those beyond our reach that we follow an accepted, if unusual, religion.

For those of you currently going the God-Emperor option, please keep in mind: the Age of Apostasy was one rebellion of probably many, and a significant amount of why it worked was because Goge Vandire was in power when they did it, so they had a lot more ability to convince people that the Ecclesiarchy really needed fixing. We don’t have that kind of circumstance to boost our position on religion if we tried to go that route, and declaring that we’re trying to outright change the Imperium’s religion as a whole is likely to get more military attention - this time from the Sisters of Battle and other such Ecclesiarchal forces - directed our way, in contrast to being with the AdMech’s cult of the Omnissiah. It may be superficially better for the politics and optics, but the plan you’re seeming to intend has a good chance of backfiring.

We're not with the mainstream Cult of the Omnissiah, but a heretek offshoot. The utility of the God-Emperor option is that most imperials believe in the Emperor. Even non-heretek techpriests pay lipservice to the idea he's the Omnissiah at the very least (hereteks are a bit more variable on whether they worship chaos, the void dragon, or something else.)
