Random (?) holes in Surface Layer

This is something I've notice I've been spending an awful lot of time doing recently, and can't recall it happening before in the last version I played (probably 4+ years ago).
Basically, once I've pierced the first layer of caverns, I like to dig out rooms for farm plots and livestock 1 layer below fortress ground level. This allows fungus to propagate, creating excellent grazing and fertile soil, while protecting the plots from crazed bands of roving Keas.
However, I've noticed that I get a lot of random holes appearing seemingly randomly in the covering surface layer, meaning I have to be vigilant about patching them.
I am not getting any notifications about ceiling collapses, the holes just appear (maybe when trees are chopped down? But if that were the case, I'd expected a close-knit cluster of holes, not just 1 random square).

In short, what's happening?
I think I may just end up creating wood or rock floors covering these underground plots, but I'm reluctant to lose out on the surface foliage that can grow above them.

It's the trees. If there is only a ceiling of natural soil in between a surface tree and an open space below, cutting down the tree will remove the ceiling tile it was growing on.

Has been around for a while, the solution is to build you farm 1 level deeper, with an undug layer in between the tree and the farms, or carefully micro and patch holes with constructed floors as you cut trees.

Ah, that makes sense. Possibly a bit late to re-plot my entire livestock and farming infrastructure now, so I'll just floor over those bits that will develop holes pre-emptively.

after the multi-z leve tree update, one quickly learned to dig 2 z-levels under the surface before branching out, for fear of falling trunks.
