I have a world where there exists only one necromancer, who has refused to teach his craft to anyone else. He has spent centuries infiltrating various societies, reaching positions of power in order to influence them into building him massive towers, which dot the islands landscape. Within these towers strange happenings occur, especially in his final tower, where he currently operates from. There are humans and zombies living amongst each other, in a constant struggle to live and kill. Many of the Undead have names, one of which seized power over the group entity who constructed, and currently maintain, this final tower. I was under the assumption that undead were mindless puppets, so does anyone have an idea as to what is going on?

Undead should be attacking normal humans, dwarves, elves and any other living animals.  If this is not happening then you're probably using some type of mod which allow peace among these units.  Or perhaps a mod which has added new types of undead which are peaceful with living units.

I'm assuming you're not using a mod without telling...

If a necro raises undead from non hist figs they won't have any names. However, if a hist fig is raised, the name is retained ("Bax's corpse" would likely be an undead histfig troll, for instance). Further, if a non hist fig undead kills a hist fig, it will become a hist fig and get a name as per the normal rules (like the Jabberer who killed an FB).

The story doesn't match with how I thought DF treated necros, though, as I thought they made a single tower and left the civ (although I've seen necros having multiple secret identities). Undead (apart from necros and vampires, of course) are mindless, although there was a bug where undead were promoted to live "handlers" for a siege, but otherwise undead should be hostile to all life, and thus not compatible with living creatures.

I've seen vanilla zombies become captains in abandoned-by-necro towers, and the undead don't massacre living non-necros, like famously plump helmet men, or the rest of the non-outcast people in the city, at the same site as long as the site is abstracted away (I've also seen the live handlers bug, of course).

I've managed to get necro to rejoin the civilization after building tower(s), but this is pretty rare, and I don't know the circumstances that cause it. Can you provide the save?

The zombie who has become the master of the group is called Sneerwraith, he no longer goes by his mortal dwarven name. And no I do not use mods.

I am not exactly sure how I would go about doing that. I havent ever done it before.

He didn't leave his tower, he simply never left society in the first place(Although over the time that he has lived within the towers, he has moved between them and visited other locations). He spent the first 290 years infiltrating various organizations/civ entities, before utilizing his various positions of power to have these groups erect the towers for him, over a few decades time. Currently at 550 years, he resides in the final tower he had built, the same one which currently is led by Sneerwraith; one of the towers where both the living and dead congregate.
