I recently counterbugged my fortress into a barony and am trying to select a champion. If I pick a dwarf that's currently in the military, will that impact their performance in either position?

Nope. It's best to make him a military captain though, for his tendency to lead demonstrations and training sessions. Also, don't get spooked when you see him with a job called 'noble'. He will still do menial labour, noble just replaces 'no job' for the champion.
