Yes, it is in a vacuum. The ship now has a room constructed... well, not specifically for the purpose. There is a wing of former dormitories devoted to containment chambers. These containment rooms have various functions, from imprisonment of rowdy crew and actual prisoners, to storage of odd artifacts like the cylinder... some of them are even used for storage of supplies.

There is a single latrine block located in the dead centre of the ship. There are issues, with the plumbing. Phantom flushes, spontaneous puddles, sinks blocked and filled one day and empty by the time maintenance responds, even a report that the whole facility was once flooded to a depth of almost a metre. While these events are often heard and their effects are witnessed, there are no reports of anything actually happening while someone was watching. Whilst there is little actual documentation, recent efforts at monitoring have consistently failed doe to everything from spontaneous equipment failure, unrelated electrical fires, to unexpected pirate attacks. One of the rare documented events records that after determining it to be harmful to morale, there was an effort to remove it, starting with disabling the water supply, which promptly caused the whole ship to overheat until water was restored. A maintenance team was dispatched to locate the source, and were lost... three days later they were recovered, almost dead from dehydration, and completely clueless that they could have accessed the water piped that they were following to supply themselves but convinced that they all would have died if they had done so. Significant traces of unaccountable narcotics were found in their systems, but with the source a complete mystery, and other matters proving more urgent, the effort was abandoned. The crew are, as a rule, very glad that between diet control and physiological modifications none of them actually require such facilities.

Half of the command bridge controls are panted over with pictures of stylized ponies, unicorns, and pegasi. no-one knows why this happened or when, but to date, every effort to remove the paint was met with failure and frustration

Luckily, the bridge manual is complete and easy to understand. Unluckily, it is several hundred pages long. In order to properly use the bridge controls, large amounts of study(more like memorization) is necessary.

Which is why the ship had a new command bridge installed, with none of the paint preventing controls.
The previous bridge is now used as a meditation center.

Of course, the new bridge was just bolted to the roof. It has a nice little domed window theme with clear view of the surroundings, not that that matters much... There is an effect on some that causes disorientation and nausea from being surrounded by the open void, but that usually clears up after some experience. More worrisome is that there is a nonzero chance of the bolts rattling loose and the whole bridge dangling by its support cables, which would obviously break under heavy manoeuvres. Thus far this hasn't happened...

Whether or not the risk of horribleness is balanced by the ease of use is debatable. The end result of this is that both bridges see use.

The controls in the older bridge, also known as the Lower Bridge, are a mixture of antique levers and futuristic modern touch screens. There is also a large helping of buttons, dials and blinky red lights.

Whenever the door to the old bridge is opened it plays the original star trek theme until the door is closed.
This is very annoying when a lot of people are heading into the old bridge at once.

Someone duct taped over the frame in the hopes of stopping whatever sensor was responsible for that, but it didn't work.

They did manage to get the speaker, but that just made the song distorted.

Many of the touch-screens in the lower bridge have... suspicious... smudge-patterns over their surface. Unfortunately, they are obscenely sensitive to cleaning agents and thus require custom-tailored chemicals or nanotreatments, which are too expensive to use outside of emergencies.
