(Sounds like SS13 is a influence)
The Maintenance tunnels also hook up to the drone fabrication room, located on the bottom deck as a sealed room. The drones it produces seem a little more intelligent than they should be, to the point of humanlike sentience with the inability to speak

(This reminds me moderately of "the Occurrence Border" from the all guardsmen party.)
in the Ships control room, there is an oversized button labeled "Giant mech Transformation" no one knows what it does but it's been there since the eighth or ninth owner.

Maintenance drones have been known to do silly things like build 5 more bars, create pet daycares, and more.

There is a room on the middle deck that is always flooded and full of vines. Nobody knows how it got there. Attempts to remove the water have done significant damage to parts of the ship's plumbing. The vines produce glowy green fruit, which is full of lubricant, making it a valuable comoddity. All metal items left in the room always vanish, in a cloud of sand which now covers the floor.

Behind the ship's bridge is a smaller ship, magnetically attached without anyone's knowledge. It'll probably disconnect the next time the main ship flushes out its garbage, but that may not be for some time.

The ship has an outdated anti-matter reactor that produces enough energy to keep the ship running, but has no radiation shielding for the gamma radiation it emits. As such, each time the anti-matter cores inside of the reactor run out, a crew member has to commit suicide to refuel it, as the radiation also creates a EMP effect on robotic drones.

Deep within the bowels of the vessel's massive holds is an inexplicably ornate blast door which accesses a chamber that none of the ships sensors can penetrate, it is abnormally warm to the touch and can only be opened for a few short seconds via hydraulic hand crank.  Inscribed upon the door in an ancient language know as 'english' are the words "Here be dragons".  No one who has ever entered the chamber beyond has returned, yet rumors persist of a vast glittering horde of precious metals and gemstones contained therin.

The ship does in fact have a self-destruct system. It would be fairly straightforward to use if not for the fact that a previous owner of the ship was an evil overlord who was paranoid about the fact being turned against him.

To start with, the self-destruct that the crew thinks is the real one is kept in the bridge. Pressing it and inputting the password floods the bridge with noxious rusting gas.

The self-destruct that the captain thinks is the real one is kept in his quarters. Pressing it and inputting the password reveals the hidden escape pod function of that particular captain's quarters, ejecting him into the void.

The only way to actually self-destruct the ship is to enter a secret code only the (rather dead) evil overlord knew into either of the two consoles three times in a row.

It should be noted that the self-destruct will only destruct the rear half of the ship due to a coding error.

Thankfully, the outdated anti-matter reactor is only used in extreme emergencies.
The dual warp cores are normally used to power the ship, having been modified to work even out of FTL travel.

This specific spaceship had two warp cores installed because one wasn't enough to power this thing during FTL travel.

Someone made a clockwork drone once to refuel the antimatter reactor, but it vanished in the depths after working perfectly the first time.  It disappeared from the scanners while people were looking at it.

Frequent maintenance on the capacitor bank forces the ship to run on backup power quite often.

This means that the ship has a third power source, the main source being the warp cores, the emergency being the antimatter reactor, and the backup power source...

Nobody knows how the black cylinder produces power. The manual wasn't clear on that point. It was, however, very clear on what not to do with the cylinder:
-Let it touch blood.
-Or sound waves.
-Most importantly, turn it off before entering FTL.

((By the way, is this ever going to be used for a game?))
