I say we fire any missiles the ship has at Samus. It'll probably do something generic like strip her of her upgrades and reduce her to the game's start again.

Hmmm... So as far as timeline goes, we're probably inbetween Metroid II and Super Metroid, having altered the timeline by leaving SR338 without being killed by Samus. She probably has the baby aboard her ship, but has not delivered it yet. We're also probably the second last metroid alive.

If that is all true, then we should immediately initiate a scan using the pirate ship, looking for Samus's Gunship.
