I can see armor helping out a lot against short falls or upright spikes, but even if your dwarf is wearing candy armor, in a long enough fall you should see crippling and lethal injuries regardless of the armor worn, because even if your dwarves bones remain intact after the impact, when the human body comes to a sudden stop, not all elements of the human body will come to a stop at the same time, because bodies are not homogeneous in composition. So you would see organ damage, blood vessel damage, etc. A sturdy breastplate or helmet isn't going to protect your dwarf from having their aorta rupture or their brain doing a figure eight in their skull after taking a tumble off a cliff-dying with hardly a mark on them. at greater distances, the results would be more visible (and gruesome) if they fall far enough you could end up with a perfectly functional suit of masterwork candy armor containing a large quantity of strawberry jam.

a padded armor like  cloth/leather coifs, arming caps and gambesons should reduce the effects of this to some degree.

Doesn't the new armor system cause some force to bypass the armor and damage joints/organs?

It does.

Also, blunt damage (like falling) was already previously highly effective at damaging armored organics.
