Did you use the second (altered) mineral fusion reaction? If so, did you remove the inobtanium line? If you don't remove the line when having no inobtanium, the reaction will not register, and the stones will remain normal.

Check your errorlog, does it have any relevant lines?

I was using the one from the original post. Removed it and in it's place added the later one, sans the inobtainium, but nothing. Error log read only this before I put in the second one.

Well, I can understand "sly" diamonds, but what was wrong with smoky quartz?..  Hm, anyway....

You can remove the gemstone fusion entirely, it has no meaning now.

As for the cause of the problem....  hmm......   maybe it's because the reaction is stripped of every reaction-relevant tag? I tried it and it worked, but maybe it was because it worked before and saved that way...

Try adding a [SMELTER] tag to somewhere within the reaction. And try starting a new fort. Strange it is, I thought reactions became available instantly, and did not require a fresh fort or world...

I had already removed the gemstones bit. I'll post below exactly what I added in, right below the adamantine wafers reaction.

I'll try starting up a new fortress later, to see if it works in there, but I'd really like to have it work with my current fortress.

That reaction looks correct. So if it doesn't work for the current fort, then it probably only starts working at fort start...
