PTW. I'm not particularly well versed with the WH40k 'verse, so I probably won't be able to suggest a lot. However:

On completly unrelated note - do clones have souls?
Clones should have a soul they are people after all just massed produced people.
These are flash-clones, i.e. clones made too fast for the soul to develop completely, leaving them at the spiritual level of a young child for the first few years of their life. This is what causes the aforementioned problematic madness. Of course, our Commissar doesn't know that.

You follow the escort troopers, ordering your own soldiers to follow you.  It is a fairly brisk pace, but a respectable one.  They escort you through a different entrance to get your troops out en-mass.  A request to your escorts about the size of the force comes back with the reply, "it's only around a few hundred soldiers.  If not for one factor, we could take them out easily."

"What is the problem?" you ask.

"The leader of the forces appears to be a surviving Jedi from before Order 66," the trooper replies.  "Specific identity is currently unknown."  You don't know what these Jedi are, but you aren't concerned.  The God-Emperor will protect.

After a short time, you arrive at the front lines.  Your forces spread out and engage the attacking forces, and you fire upon the heretics assaulting the base with your Bolt Pistol and tearing open a few with your Chain Sword, inspiring several troops that remain with you.  A few of your soldiers start to break down and start to flee or turn their weapons on their fellows, and you execute them as heretics.  After you grenade a group of enemy soldiers, you spot an individual cutting their way through your soldiers with what appears to be a Power Sword, throwing soldiers around like ragdolls through telekinesis, and reflecting back shots fired upon himself.  Considering how a Jedi was apparently a major problem, it looks like you found a Jedi.  And he is killing the loyal servants of the Emperor under your command.

How do you attempt to kill this foul heretic?

Bolter.  The troops are firing plasma rounds, right?  Well, if they whack a bolter bolt with a power sword, the bolter bolt just explodes.  Instead of deflecting.

And then we get a power sword!

The fist is obviously our best bet.

On the other handOOHHthere was earlier discussion of a saber-proof metal. Given that 40k Adamatium can clearly stand up to power swords, plasma, and the like, it might actually be able to handle a quick duel.

Yeah, shoot at him and then enter the honourable close combat with the leader of heretic forces. Trying to just shoot him would be cowardly.
