Anyone know why this might be? I can still use the weapon if I use a shift+a attack, but I'm sure my character would usually use their weapons when automatically attacking, not sure what's changed.

Could it be that your profession has changed to wrestler?
Since all of my chars only have dabbling/competent wrestling skills, all of them are using their weapon, if drawn.

I don't know what key is used for combat options by default, but hit it, grappling, strike, by enemy... stand ground, dodge away, etc.

Shift+C brings up the menu for combat style.

One of them, I think it's the top one, will be your combat style.

Close quarters is wrestling, change it to according to opponent, or whatever it is you want.

The only way to change that, is, to use your other abilities more often.
The level of proficiency for your weapon of choice has to be higher than that of wrestling.
I don't know, if that's the problem in your case, but if your wrestling skill is the highest one, raising swordman/axeman/etc could solve it.

The new version lets you put your weapon away to climb. Press 'q' to wield it again.
