It... doesn't make much sense as he stated it anyway. The circumstances behind Soul Gems are evil, but they themselves are not inherently so at all. Even the corruption in them is sorrow, not evil.

1. 6AR has no reason to know anything about magical girls.
2. His only source of information on magical girls is Victoria. Unless I missed something, his evil sense or whatever didn't go off for her.
3. Magical girls are powered by hope, and to a certain extent some nebulous energy stemming from how important they are in the world. Running out of this is what causes them to transform into witches. (Overuse of magic or falling into despair both.) "Grief Seed" is a name.
4. Being emotional, as stated earlier, isn't enough to have a Jedi go "yo that's evil." Powerful negative emotions like abject sorrow, rage, etc might, but if emotional people triggered that sort of sense a Jedi would go batshit insane from picking up the emotions of everyone they walked past on the street as evil.

The first and second points I can stomach, but I'm pretty entirely sure that's not how it works. Kyubey is a completely emotionless and amoral creature -- how would it possibly bequeath something onto an object? Heck, if intent and emotions flowed through objects, Anakin's lightsaber would probably have absolutely wrecked Luke, what with the "murder weapon to kill hundreds of people" thing.

That and how do you know if Haruka even has grief in her Soul Gem yet, or hasn't purged it with Grief Seeds? You're making assumptions about her character and directly translating them into IC fact.
