Cavern Fungus clean up

Is there a way to remove natural fungus from the cavern floors so that I can smooth them and stop plants from growing in specific areas? Alternatively I assume I'll just build floor tiles over them unless someone has other ideas.

Building floors will work. Building paved roads work as well, and uses less material, but probably more work. An exploity approach is to place stockpiles that carry nothing (create the default animal stockpile and then disable animal. This stockpile doesn't set up barrels, bins, or wheel barrows either), as that will stop trees (but not moss, I think) from growing.
Note that dirt roads will remove the growth, but it will grow back reasonably quickly. Also note that trees require a cavern height of at least two Z levels, so a roof will also block saplings from maturing.

If you really really want to smooth the floor itself then building either the floor or road as suggested by Patrik and then deconstructing it again should get you bare rock.  Have your engravers on standby however, it'll grow back pretty swiftly.
