The new head scientist seems similar to Vahlen in a lot of ways.  Good at his job, but constantly trying to persuade you to give him more resources, and vaguely untrustworthy.

It was specifically mentioned as a "mind of its own" separate from the AI.

Pretty sure he's specifying he's using a figure of speech instead of literally (the AI is a "mind of its own" but he means the ship is so messed up things just work when they "want" to work)

Actually, the Avenger is the ultimate craft in UFO Defense (after the Skyranger and mediocre Lightning), so that's probably the main inspiration for the name.

That's the logical, reasonable interpretation, yes. It's more fun to speculate wildly, though.

Rotary grenade launchers and stealth aren't incompatible, silly. You just have to give one to every civilian in the area, so the bad guys can't tell your dudes from the crowd. Simple!
