Free RTS?
Well there's open Red Alert http://www.openra.net/.
Spring and the milions of RTS games made on it. https://springrts.com/
And Glest http://glest.org/en/index.php

There are probably many more free RTS games out there but those 3 came to mind the fastest.

Look up Warzone 2100, an older RTS that went open source.  Really simple resource system and designable units from a gigantic tech tree.

From all of the Spring games I would recommend Zero-K a free open source RTS because it is the most polished and content heavy one.
There is also a thread about it on bay 12.

Single player with a good story would be nice.

Not sure there's much in the way of freeware or open source games that has a good story. Maybe Wesnoth? It has campaigns, but I have not played them.

The earliest command and conquer games were re-released for free, but they crashed unavoidably some missions into the campaign for me.

Be that as it may, it's not an RTS.

Off the top of my head, I can think of one title that fits the bill Warzone 2100. It's no StarCraft*, but I enjoyed the story.

(*) Storywise. Although it's also not like Starcraft gameplaywise, it's really more like the Earth 21x0 series.
