Do your soldiers automatically go and upgrade their weps and armor if a new better piece is sitting in the stockpile?

Unfortunately, no.

If you want to micromanage, you can try switching their armor to clothes, then chasm/melt down their old stuff, then set them back up to plate/whatever, and hope they put on the new stuff.

Soldiers equip whatever items are closest to them typically. If you can somehow isolate the gear you want them to wear, you can assign a single soldier to be stationed over the gear, then turn on the preference, so he picks it up.

So if you have a new weapon made, tell him to stop using weapons, station him over the new weapon, then turn back on the weapon preference. He should grab that new one. Same thing for armor, but its more difficult because armor goes in sets, and not just single pieces.

The next update, Toady will allow you to classify stockpiles by quality type as well. So you can have a separate stockpile for superior/masterwork stuff, and station your dwarves in there when you want to equip them. For now, its iffy.
