if you like turn based/tile based tactic games like "final fantasy tactics" or "fire emblem", then this might be something for you:
(well its a eroge game so its a 18+ game, but one with actual good gameplay for an eroge with more than 100+ hours, 400+ quests and NG+. you are an alchemist so it has quite a bit of crafting items from materials you find and selling items in your shop too.)

Xenonauts is also pretty great and the best pseudo remake of xcmom out there IMO, its pretty faithful to the gameplay formula with the exception that your soldiers can never use psionics but have additional equipment options.

Tell me they got rid of the blaster launcher too and I'm ready to declare Xenonauts the best X-Com-like ever made despite having not played it yet.
They got rid of everything and made 4 copies of your standard equipment with progressively better damage. for ships and soldiers. This, IMHO, makes the game samey in a way that old X-Com was not.
At the same time they added more tactical options with shotguns (low accuracy high damage), ballistic shields (additional frontal armor that prevents using 2-handed weapons) and machine guns (10 round burst, and uses up something like 80% of your AP, meaning it's devastating, but almost can't move before firing).
(anyway, I heartily recommend the first 50% of that game)

You forgot to say they added a suppresion mechanic. When there are enough bulets flying around soldiers become suppressed and can't reaction fire. On top of that they get a large AP penalty next turn.

I did forget that. Also, you no longer have to worry about strategic ammo management (tactical is still in). The point is: they really polished up the basic X-Com formula, but then forgot to make any meaningful progression (it has the 'better stick, different colored monster' approach that is so prevalent in cheap RPGs.)
Also, what's up with all vehicle weapons being explosive? That makes them really bad for any role except cover and  path clearing(like in the original, explosions destroy loot).

There's Final Fantasy Tactics Advance on the GBA, which isn't especially deep but is rather satisfying. Sadly I can't think of any free ones except what has already been mentioned.

You really don't get that much loot from dead aliens.  The first version of a weapon gives you the opportunity to research it, but after that you only get one or two thousand dollars at most from an intact weapon, and they destroy the bodies.  You also do have the options of non explosive vehicle weapons.  The laser turret and machien gun turret are both non explosive, even thou that makes them less effective.
The blaster launcher is still kind of there, but it is a very late game weapon that is hard to use.  The aliens don't get it, and to make it you have to assault a battleship that has an intact singularity core thing.  Then, to wield it, your soldier has to be using a specific kind of power armor that has a limited cone of vision, and even then they can only carry one or two extra shots.  I've never used it, so I can't say how effective it is, but its nothing like the original, where it served as cheap en masse artillery for both sides.  Another thing is that you can use the singularity core instead to build a

You also get more options for taking aliens prisoner, such as gas grenades, electroshock grenades, and gas rockets.  So it is perfectly viable to have a soldier who carries an RPG as a primary weapon.  Breaching UFOs is still dangerous, but you can easily have soldiers with riot shields gas the whole inside of it early on. 
I do disagree about how the enemies are all just number and color changes.

I don't know how many bases you have (or if they changed it in later versions), but the majority of my funding went to maintenance and I pretty much lived off salvage. Destroying enemy equipment can halve your loot (or, I'm guessing, worse if my manage to use one inside the alien craft.

They must have changed it since I last played, because that was really frustrating (especially combined with their odd decision not to mount the .30 cal on the later HWPs).

They aren't all the same alien. But it still counters you getting a better weapon, by pitting you against a helmeted Sebillian or a purple Andron. There are no surprises after the first half of the game (except the Head Aliens, whatever they're called, I guess).
Or maybe there are. I don't remember the singularity device. That may or may not be pretty awesome.

I normally run with four or five bases.  My priority is staying on top of the air war, because that gives you large amounts of craft to airstrike.  You get more money if you launch an assault, but it is only about 50% more, so the main benefit it materials.

I can't speak for FFT Advance but the original FFT for the PSX is pretty deep IMHO.

FWIW, if you're gonna play FF Tactics, bop on over to www.insanedifficulty.com and check out their 1.3 mod of it.  I'm an avid FFT supporter and their 1.3 mod revitalized a game that was all but worn out for me.

Also a big +1 for Wasteland 2.  I've put off playing the beta to avoid spoilers.

Brigade E5 and its sequel: 7.62 - High Calibre. They have their flaws and bugs, but I found the combat system the best in any tactical modern RPG that I've played. Mods help fix some bugs.

The latter is available on the cheap in a bundle.

I bought 7.62 High Calibre, and MAN was it a buggy motherfucker.  Randomly corrupting the map graphic so it crashed whenever I went to map mode, randomly crashing upon killing enemies.  I think that was even with fixes, too.  I really wanted to give it a try, but it just wouldn't let me.

Yeah, the sequel is the buggier of the two. The bugs in Brigade E5 were mainly campaign scripting errors, fixed to a large degree in mods.

I'd go for Icewind Dale 2 over Baldurs Gate if you're into tactics as it's a lot more about fighting than story, but I know the D&D setting isn't for everyone.

Other than that I'd go for Heroes of Might and Magic 3 (there are some awesome mods to improve difficulty), Fallen Enchantress;Legends/whatever the new one is for strat/tactical, or Odium for just tactical.

With enough work and polish, it could have been a forgettable flash game on Kongregate.
