Yes.

I applied the weapon finesse value and subtracted it with the alchemical silvered less damage thing, if that's fine with you.

Ah, right. Alchemical Silver. Your rapier should be doing 1d6 [which was correct earlier. My bad.] But you also get 1d6+1 from your javelins and 1d4+1 from your dagger. Punching Dagger is also a Light weapon and so should have a +5 to hit.
