The thing is, Alucard had more or less an accident, and is no longer a threat. Kotaro however, who knows, could transform again any moment

Because from what I could tell ICARUS was inspecting the gem. And Sen pulled that with the loot from another boss so don't act like this is exclusive to him.
And Alucard isn't nearly as likely to do it again as Kaotaro.  Besides, this is a compromise from my point of view. We don't get rid of a PC and we don't ler them possibly murderize things by being in an unconstrained environment.
