Who said the bases were undefended? They would have a small garrison, just not a full army.
Regardless, if you're playing the data angels then a dedicated steamroll faction would stomp all but the most massive garrison stack, and you'd still have lost so many units and so much money that it wouldn't take much to finish you after that. No econ advantage to win by numbers if your probe advantage is cancelled by hunter-seeker, no tech advantage for the same reason. Garrisons wouldn't mean anything versus a late-game Spartan hovertank swarm.

The Captain was assassinated and the crew is rioting. Head of Security Yang was murdered, the leg of a chair shoved into his eye and out the other end. I have assembled my followers and commandeered one of the seven life pods on the Unity. A lieutenant, the chief hydroponics officer, the ship astrogator, the ship chaplain, and Nwabudike Morgan, CEO of Morgan Industries, have taken crew and commandeered their own pods. Other officers and chiefs on the ship have managed to escape on the pods. The possible remnant of humanity is split apart, only united through their beliefs and views.

I have united myself with AI and machinery. I still retain free will, which some followers doubted. I am far stronger, better, and faster than a normal human, and I intent to ascend the rest of humanity. I will create my own Cybernetic Consciousness on Chiron, and I plan to have nothing stop me.

I dub myself Aki Zeta-Five, the Prime Function of the Cybernetic Consciousness. And my followers will support and strengthen it.

Oh right, difficulty levels are Citizen, Specialist, Talent, Librarian, Thinker, Trancend.
First to quote this and put in their preferred difficulty level decides the level due to no poll.

It needs to be a challenge otherwise it's no fun :p, if you really don't want to play that though I'll choose librarian instead

The colony pod crashes down. We hit the surface. No casualties due to the insane amount of internal dampeners installed.
We quickly set up an outpost, dubbed Alpha Prime.
Command center is set up, Prime Function. Our scientists and engineers have installed a personal HUD computer for you. You have full audio and video access to all deployed units in real time, and a view of already explored areas of the planet. You also have manual control over base functions, a high powered commlink screen and transmitter, and full records of all of the Consciousness's actions. Remember, you may be fused with an AI, but you are still partially human. Exercise and nutrition is crucial. We have a treadmill and delivery tube set up in your quarters.
