Progress!  I need to actually plan stuff out more.  So far, things I have discovered:

Shotguns are awesome
Knocking people out can be lucrative.
Attacking ninja's at night is a recipe for disaster.

I need to get camo stuff going at some point, and start making pirate ninja's who knock people out.  I also need to get another aircraft with a gun, none of my current ones do.

Also, how do I continue the drill/codex thing?  I chose green, but now I don't seem to have any other research options?

Do you have a workshop ?
I remember you need to have such building to continue to progress on those codex research lines.
If you don't have a workshop, researching all its requirements should be your  next goal

Getting a workshop sets you down the path, yeah - and it's not a short path, mind. You might see some early benefits from the path you pick, but it takes a little bit before the big payoffs (and branches) come to fruition.

Shotguns are indeed great, though the default ammunition will lose effectiveness before too long. Thankfully there are lots of alternative ammunition choices that can be researched for many of the weapons in the game, giving additional longevity.

I still use the military and smart shotgun (upgraded military, I just haven't sent them to all hideouts yet) in the endgame. AP ammo is very good for a long time, and then HEAT comes along and is even better.

I don't think I ever use shotguns in my games; my rank and file use mostly rifles (or pistols when they're upgrades), and my heavy either chainguns or rockets (cannonballs early on) depending on if I expect to be indoors or outdoors.

Shotgun shields are pretty cool though.

Once i have techs for them i usually keep using nearly only shotgun for everyone, they're awesome weapons (and the ones that feature an auto fire mode even more) until super armored enemies start to show up and i switch to grenades or other type of explosive weapon of total destructions :D

I often try to switch to non shotgun ranged weapons but i always end disapointed in a way or another (out of heavy machineguns that can do some fantastic job in good hands) and always go back to shotguns (when i'm not trying to capture enemies of course).

Yes, and you can get knockout rounds for shotguns. Slower and less effective than a handle/slaver's cane or cattle prod (which can take down most enemies, due to ignoring a large amount of armor), but longer distance. And attacking high-end units of any type, mutants (including ninjas), or any non-human at night is a recipe for disaster.

Spoiler (click to show/hide)

I think you need ~50 workshop space for the drill/codex stuff. You don't need an actual workshop for that, but it's a good idea if you can.

The problem I find with shotguns is that if I'm close enough for them to hit effectively, I'm close enough to melee. And if I'm close enough to melee, I have more damaging options, and usually a non-fatal one. And if I'm at a distance, I'm better off with rifles or explosives.

Lasso is similar, except it one-shots drones and the small flying black demons.

This.
Using shotguns at range only works early-game to murder people.
Then you get the good early-midgame stuff and *I* prefer the smart Linux SMGs.  Their damage is enough to penetrate!  ...sometimes.
And I find myself loving the autofire guns which have an actual chance of defeating enemy armor:
DAKKA DAKKA DAKKA DAKKA
DAKKA DAKKA DAKKA DAKKA
DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA DAKKA

Edit: because they reduce armor on every hit.

I usually skipped over the line of SMGs, in favor of more assault rifle-y stuff; are those actually good at like 10 tiles? My favorite unconventional weapon is the Clockwork Gun... that thing hits way harder than my reading of the damage suggested.

I love your editing.  But pinging the armor isn't any good.
To get past the early game you have to have penetrative power.  That means shit like AP round or ideally the anti-armor late-midgame-rounds.
You're not willing to accept that?  There are explosives!  You can drop them!

The important thing about shotguns is that even untrained peasants have a very good chance to hit, unlike with SMGs where you need at least some training. And as your to hit is good it is a good weapon to train firing because of many succeshots.
My trained gals use other weapons of course, Deathblossoms for the melee gals. X-Gauss kinda surpasses all the other guns including much heavier ones. And you still have lasers if you need another type of damage. But that is late game. And some weapons are just too much fun, like the classic autocannon. With PS ammo of course.

I did not use shotguns much after early game. *Much*.
I did have one gal, who specialised in shotguns and shields. She ended up using the Shotgun Shield, with Uranium Ammo.

Sure, shotguns are great against unarmored targets, but their damage output drops quickly with the amount of armor the target has. That being said, if the shotgun ammo degrades armor (Chem, Uranium, Plasma), the shotgun is great at destroying armor. Also, shotguns destroy shields, as shields take effect before armor.
