Based on what I've gathered from the information I've seen from him, it seems to me that pokemon in and of themselves are generally more along the lines of human-esque than typical of the 'norm' as far as interactions with the general public. With pokeballs having harmful effects to those not possessing the 'commander gene' I'd imagine the majority of human kind do not have pokemon in the traditional sense, not saying they don't, but they probably had to do it the old fashioned way of making friends/servants. I'd also imagine that pokemon are more or less treated similarly to humans due to the whole pokeball pain thing (unless I'm underestimating the density of the gene availability). I'm certain that there are gonna be humans that treat pokemon like second class citizens and others who don't, in fact I wouldn't be surprised if there were pokemon that treated humans as second class citizens. As far as what we may run into or the status on the leggies I can't say, but there is my gist of the setting from what I've gathered.

Pretty much hit the nail on the head.

A couple of the faction leaders, and alot of the staff you will meet on the bridge, will be non-human.

This is a pretty cool idea, and I think I am totally going to use it.

How large is the ship? And how long has the voyage been going on for? Heck, how long is the voyage suppose to be?

If you are into the idea of homebrew you might want to take a look at the Genetic class on this gdoc. Pretty much falls right in line with the whole "Grandpa was a Toxicroak" thing.

Alright, been thinking about it for a few days, gonna go ahead and throw an application into the mix.  Got an idea forming in my head, but I've got some questions about the journey and ship itself before finalizing it.  Like how big a ship is this, and how long a journey is it taking?  Like I said earlier, the first thing that came to my mind when I read the setting was Macross (mainly 7, though Frontier too I suppose).  There you have a giant colony ship (roughly turtle shaped even, just like a Torterra) making a long, perilous journey into uncharted space toward the center of the galaxy.  While the edges and bridge and bulk of the ship is a pretty stereotypical boat-like spaceship, the center is a giant dome (I think about 5-7 kilometers across?) containing a large city home to the several hundred thousand colonists with sky, parks, lakes, all the works as if it were actual land.  The journey's expected to take at least a lifetime, maybe even two or three.  Is this even close to the kind of colony expedition you're planning, or is the image in my mind way, way off?

Guess I should note, what I'm looking at making is a former member of the ship's security/military, so ties to the Torterra Defense Division, but who is now very solidly in the Blood Unity camp.  Completely sold on the whole 'superior being' thing, and very serious of his duty to help protect and lead the general masses.  The Benevolent/Enlightened Dictator type.  Also a pilot, and I'm wanting to pull out the vehicle rules from the Sci-fi splat for his own personal 1-man jet-thing.  Think something like a hoverscooter, but a slight bit larger and more jet-like in appearance and operation, capable of flying in both atmosphere and the vacuum of space (providing the rider's wearing his suit, of course).  Going along with that, I'd be going for Beldum as a starter, since I assume given their nature that family's capable of functioning in the vacuum of space without much difficulty.
