Dangit, you said single-player.  I was going to put Warcraft 3 on here. :(

The Persona series has pretty long first-playthroughs.  Atlus new how to make a game that lasted forever. 

I think I had over 100 hours into the Binding of Isaac when that was a big thing, used to play it on Twitch.

KotOR 1 and 2 for all of the replay value those two games had.

I've sunk about 40-50 hours into Cave Story+, I think.

I still play it up to this day sometimes.

Yeah, it has multiplayer, but let's face it - who the hell plays the online multiplayer as opposed to single-player or hot-seat?

I have 399 hours in Terraria, according to Steam...
113 hours in Saints Row: The Third (from playing through it twice and getting 100% completion on the second playthrough, but not getting all the DLC achievements).

I know it was mentioned already, but I have a personal story about killing time using Civilization V.

When I was stuck in Afghanistan for 10 weeks I played a game on the "Epic" speed. Wow. Talk about a time killer.

It was nice because you were able to actually do battle in every era.

It was crap because Alexander won a City State victory in the end.

That being said, Heroes of Might and Magic 3.5 (In The Wake of Gods)!
It has some shitty design decisions like ability to make single units "leaders" or something which broke some of supposed battle designs, but it is fully customizable (you can turn said option off) and has amazing additions.
It unites Armageddon's Blade and The Shadow of Death addons, lots of new neutrals, city destruction/rebuilding, choosing of attack type for creatures, commanders, lots of cosmetic objects for maps etc.

What's even better, some options really change the way you play the game, so you WANT to replay it with different settings.

Any of paradox's grand strategy games really. I have a Crusader Kings 2 game that has been going on for more then a week now with several hours of gameplay per day, and there's still lots to be done in it.
