Have you set any military alerts?

The siege shouldn't be directly related to this problem. Maybe you set a civilian alert burrow? If so, the miners will ignore any job outside that burrow.

It's likely this, as I've experienced this myself.

The easy fix is to edit the SIEGE alert (what I call it anyway), go to the z level where digging needs to take place and select the entire level to be inside the burrow. The undug stone won't look any different until it is mined out but as it is you will be able to see that it is included in your burrow designation.

I generally have a 'safe' burrow which encompasses the whole map except for the above ground areas and fortress entrances. Sometimes the cavern parts of it aren't safe, but it's too much of a pain in the butt to request that dwarves not go out there when I've already set up physical barriers to non-dwarves that want to come in.
