They run across an EMP bomb on the search, but otherwise can't find where she would have come from.

Yes. It plays hell with your sensors for a while, likely not hping the search at all.

They don't find anything in that vicinity, besides a few other traps they manage to avoid.

They keep searching, hoping to find something. Plus they are pretty good at avoiding traps. Mostly.
