Flooring over holes is the only way to remove them without DFHack.  If you muddy the floor by wetting it I believe that will allow things to grow on it.  I've never tried to build a farm on a floor tile, but I think it will work if muddied first.

Cheaty:

DFHACK and TILETYPES command. Let's you put a floor down. (Also LIQUIDS, can put obsidian floor.)

Non-cheaty:

Fill the hole with magma, then pour water on top.

Actually, I think you can fill in holes with carefully controlled cave ins, but that will only work if you have natural soil / stone layers above the hole.  Constructed things just deconstruct and make a mess if you try it.

If you have DFHack, it is possible to fill holes using the tiletypes command.  I can't remember the precise commands needed to do this however, and I was never able to figure out how to unreveal the tiles, even though I could fill them.

Or, since I was ninjaed, you can try the obsidian thing wierd mentioned, though it's a lot of work.

Non-cheaty obsidian is a lot of work, yes.

Cheaty obsidian with liquids command in dfhack is easy:

(Df window)
Go into loo(k) mode
Move cursor to top left corner on the bottom level of the hole.

(Dfhack window)
Liquids
ow
Range %x %y
[Enter]

There is now obsidian wall filling the hole.

(Df window)
Go up a z level, stay in top left corner of hole
of
[Enter]

There is now obsidian floor covering the obsidian walls below.

Now, to make it soil:

(Df window)
Q
Tiletypes
Range %x %y
Paint soil
[Enter]

There should now be soil floor instead of obsidian floor.

To grow grass:
(Dfhack window)
Q
Regrass

All eaten grass is regrown, and naked soil has generic grass on it.

If all you want is a farm, there's no need to get rid of the hole. Muddied floor will grow cave moss and trees and be available for farm plots, although you won't be able to see the cave moss because of the mud.

I am trying to make chickens lay bees as eggs. So far it only produces a single "Tame Small Creature" when a hen lays bees.
Honestly at the time, I didn't see what could go wrong with crowding 80 military Dwarves into a small room with a necromancer for the purpose of making bacon.

Huh, I though I saw cave moss growing on constructed floors.
Alright, back to checking to make sure.

EDIT:
It would be nice if Toady implement a way for us to fill in a tile with soil, would make aquifer breaching a bit easier.

One of the toads decided to go for a swim in the moat - presumably because he could path through the moat to my dwarves. He is not charging in, just loitering in the moat.

The toad is having a nice relaxing swim.
The goblin mounted on his back, however, is drowning.
