Without them the underlying problems can start to improve themselves and they can begin to collect the Gecks.

Quite literally the Enclaves destruction should mean much more.

I don't want to spoil too much but suffice it to say that they were the secret villains of the first game and the outright villains of the second and third. They instigated the entire series and were the cause of everything.

What is odd is the Enclave had a reason for doing what they were doing... but that goal was long lost.

I mean I guess you could have taken out a fake Enclave who were fooled by the real enclave.
The Enclave may have caused everything... But their destruction simply means they have stopped doing bad things. Really, the Enclave weren't even the cause of the Great War. They didn't cause humanity to run out of oil. They didn't make the nations fight amongst each other in order to gain the last drops of oil. They may not have even pressed the button to launch the nukes. Nobody knows who fired first. And the GECKs wouldn't solve much of anything. You gotta take out the ones in the vaults that had gone bad enough to break down, the GECKs that had been wrongly placed due to clerical errors (Vault Tec were quite bad for that), and the ones that might have been broken unintentionally or intentionally. Then you have to assume the person who has the GECK knows how to operate a cold fusion reactor and can read the manuals. Then you have to plant the seeds after purifying the ground. The problem is, though, that just because you've got a GECK that the rest of the world will fall into place. The GECK can't cure homicidal mutated animals, raiders, or desperate people who would really like some of that food you have there. Though, I'm going off of knowledge from the Fallout Bible. But my last point stands: even if you have a miracle machine, it's not exactly smooth-sailing from there on out. There's still bad people out there.

Isn't that where House or the Courier comes in?

That is kinda a glorified city state, though.

But what's more important than a bastion of progress? Clearly the expansionist NCR wasn't the solution to the problems listed above (or maybe it was for a while). What's needed is a place for great minds to plan how to better the wasteland, with everything necessary to be safe from attacks or invasions. Independent New Vegas is that place, with electricity from Helios One and Hoover Dam powering water purification systems to provide water and grow crops, A force of securitrons keeping the peace, an orbital cannon capable of tactical defense, and a heroic leader, the Courier, binding together the inhabitants and New Vegas's neighbours.

So, which of the gangs were the great minds based in vegas? The pimps, cannibals, or airheaded followers of the guy that tried to kill you? The Followers, who in the independent ending stagnate and fall further and further behind the increasing need for medical care? Seems like if you wanted "great minds" House or the OSI should have been on there. Shame they're dead and likely preparing for a political war against vegas, respectively.

(Yeah, I know the endings are what you wish them to be, I just like debating these because so much is left open to interpretation :)  )

Which based on earlier games... Aliens are in fact genetically modified people created by the Enclave.

I thought that the Enclave intentionally caused the war because they wanted to use the vaults as a series of test labs on human subjects?  But their plan didn't work out because the war started sooner then they expected and the vaults weren't ready.  Then the enclave was going to take the best and brightest (read: rich americans) and put them in a space ship to create a utopia on another world.  Did I just dream that up?

No you got it more or less right with some minor details.

The Vaults are basically a sham controlled by the Enclave as a series of experiments so they can see how extraterrestrial survival will work.

The water chip breaking in the first game for example was the Enclave's doing. They rigged the vault to break down.

Anyway, as far as I can tell, there's nothing on the Fallout Wiki saying that the Enclave caused the atomic apocalypse. At best they "embraced the idea of a nuclear war", which isn't really indicative that they arranged the whole Great War to happen. The only source saying who caused the Great War was the President of the Enclave at the time of Fallout 2, and he said it was the Chinese who fired first. Though he's not exactly trustworthy as a source.

The GECKs seem to have only been placed in vaults that weren't being used as social experiments and likely to fall apart. There's no GECK in any of the vaults in the Mojave Wasteland (Even Vault 3, indicating the GECKs may have been in limited supply), and only one GECK in the Capital Wasteland. Anyway, my main point of all this is that America won't recover just because of a few GECKs. America is still in an incredibly chaotic state and has been divided for two hundred years.

This game needs to be 18 rated again.  Skyrim was just too light hearted to get seriously into.

Shitty plots and uncreative writing doesn't suddenly turn good just because they try to make it more "mature". It just makes it worse. The kind of maturity Bethesda needs doesn't raise age ratings.

I thought Alaskan Enclave/Russia ends up controlling everything longterm?

Then again there's the bit about the Chosen one returning which may not be canon but a possibility.
