Ross, could I suggest the Muse as a prestige class? Like, a beefed up version of the bard/mage combo, about the Eternal Harmony or something? And what about a Loremaster?

Loremaster as in someone who specializes in knowledge and gathering information(often with magic), to the point of being able to find out everything about a creature and use it against them. Think of all the books and such where knowing someone's true name gives you power over them. This guy is the one who decided the best way to get power would be learning the true name of everything he ever meets.

How high ranks in the various prestige classes are we allowed to take? Obviously we can't become a Wizard with a single level in bard, but...

Also, how much is my Scholar level actually going to help/do anything?...

I think your Scholar level would let you research and develop new spells quicker, or maybe... I dunno.

It really varies by the prestige class.

I'd rank Loremaster as equivalent to Archive, or possibly higher. I'm not sure how you'd rank "A literal and fundamental anchor of all non-Elder magic with information about every known spell" in comparison to "Know everything about one race/religion/concept/etc."

Right now, +1 to anything and everything knowledge related. What Gamerlord said, too.

Well, you can provide the body to the lich in the crypts. He'll promote you. Otherwise, it's merit-based. You'll rise to the top of your abilities.

In general, to gain ranks (and levels) as a priest, you need to show devotion. Make sacrifices, act towards the virtues, preach, study lore, meditate, pray, etc. You're both coming along towards increased levels, that's for sure.

As long as the gods in question are not enemies, or specific situations involving Chelan.

So while you can totally be a priest for, say, Illeni, Vijer, and Coranthiir all at the same time, you can't be a priest for Darsh AND Cor, Shin AND Savoki, etc. Unless, of course, you're a Chelanite priest in the aspect of Balance, in which case it is perfectly acceptable and understandable to be a priest of two contradictory religions as well as your own.

Yeah. Fair warning, though, if you keep meddling with souls and/or domination, you're going to start attracting attention from Daimonas, which is distinctly a Bad Thing if you're fond of your character having free will.

If you do his work long enough, you will become his tool, regardless of whether or not you are willing to do so or if you even know you're doing so.

His amount of concern as to whether or not you worship him is about as much concern you have if your spoon worships you. To Daimonas, there are no such things as people; there are only objects. The domain of possession isn't just Grand Theft Me, it's also about possessing things and using them for yourself.
