I'd prefer to plant underground flowers in all non industry\science heavy places... Mines, transportation tunnels, storages. That will help us against incidents and will create flowers that can grow anywhere with minimal tending

For farming we have optimized flower gardens and food synthesizers
We need more flowers first. But planting a sporifier in a tunnel somewhere are letting it grow might work out

Construction
1)Finish the food synthesizer
2) Do dig away nice safe distance away to setup deep military base\supply depot quite far away. Choose SSE direction to build it closer to manufacture facility.
3) Build artificial external stomach. Facility to process hard to digest food by emulating grubs digestive system
4) Build "biped" farming plot, trying to emulate what Bipeds had

Military
1) Wake up the soldiers after the second food synthesizer is finished
2) Scout mobile biped's

Flowers
1)Standing orders
2) gather some pollen from the hybrid for future use and put it into stasis\storage
3) try pollinating the hybrid with underground flower (No Queen flower, I don't want it to become to smart)

Eggs
Lay: B-commander, 3 M scouts,1 M-nurse
Will: 1 M-nurse to M-commander remaining M-nurse to B-nurse. If successful lay them immediately

Bioresearch
1) Task master pollinator to concentrate on improving Princess flower as he sees fit, and use captured materials from the raid to speed up the improvement
Ideally he should try to ask what Princess would like to include in it's genome and what not.
(I want Princess queen to be an ideal mate for all other kinds of flower)

2) Experiment with available fungi  (Kai based and captured ones) , looking for ones that have a short life cycle, safe, can use heat and poor soil for growth and suitable to being processed into fertilizer, preferably via very simple methods like burning or dissolving in some acid. Try to hybridize to get that combo  (I want to create a rapid expansion method - Plant fungi in empty tunnels, add heat source, when it grows burn it down for soil and plant flowers in  that place. But simple gathering and processing for fertilizer can work too)

Fungi are decomposers. They can't do energy intake. So fertilizing using fungi won't work. Also, using heat as a power-source breaks the second law of thermodynamics. (Heat difference, fine. Heat itself is useless)

A much better idea is to hybridize a lichen flower combination. (Which basically ends up being a fungi-flower combination). The fungi breaks down the rock, slowly producing minerals, while the flower produces energy thanks to it's cold fusion. Water can be supplied by increasing air humidity.

Advantages:
-Possible
-Sustainable: Your fields would die out as soon as the fertilizer runs out.
-No combustion needed: Spares oxygen, and keeps the heat down. (Important, as a runaway fire will cause collapses)

Disadvantage:
-Slowish. Depends on the amount of energy it can get.

I agree, a lichen-ized underground flower that depends principally on it's fusion is a very good idea. I was thinking along similar lines earlier in the game regarding exploring the Flowers fusion abilities (not lichen-ization though) but no one seemed interested then and so it fell by the wayside XD. Increasing the humidity is definitely a good step towards success in this process, as might be finding a bacteria which produces hydrogen (there are a few, to say the least) and hybridizing it into a mycorrhiza for the Flower such that they will produce free hydrogen for the Flowers to utilize (as I suspect that will be beneficial to the fusion process). A definitely good research project idea.

For now though the priority I thought was in getting a few of the Flowers fertilized (which I believe has already been done) such that we can plant the seed of the Fruit and get some Sporifers of each of our current cultivars.

Good point, but an easy solution: simple airlocks into the tunnels we grow these Fusion Flowers in, and remove all oxygen before planting. No Oxygen = No Explosion. You would need to keep the pressure in the tunnels slightly higher then the rest of the hive though so Oxygen doesn't gush in with every airlock opening. And when you open the locks you simply cycle the atmosphere in the lock with stored main hive air to force the hydrogen gas into a storage vessel (where it can be simply cooled and allowed to condense into water vapor after recombining with oxygen in the air though don't forgot the spark arrester as H + O2 = H20 + e-, hence why you can use that reaction for reversible Fuel Cells).

Flowers still have a carbon/oxygen cycle after all (otherwise they can't grow) And even if they don't, which I doubt, then the lichen certainly has. We can reduce oxygen tremendously, but can't eliminate it.
Still, the fact remains that hydrogen burns easily, and would behave negatively inside cells. Actually, the Flowers seem to do fine in separating stuff themselves, so let just let them keep at it.

And well, having to install airlocks and then purify the entire atmosphere kind of goes against the sow and forget idea. Also, it would make harvesting harder.

Uhm, not really. I do believe you are imaging that plants still use the Kreb's http://en.wikipedia.org/wiki/Citric_acid_cycle when in fact they use the Calvin http://en.wikipedia.org/wiki/Calvin_cycle

After all, photosynthesis* only happens in the green parts, but all parts need oxygen. This might be different for the flowers, as they use fusion, which might not be limited to part of the plant, and works all the time.

Hmm, some brief review shows that it's been too long since Bio 181 for me XD You are correct it turns out, I could swear that the Oxygen produced in the Calvin was retained for use in the Krebs, but no, it's all discarded with new Oxygen being taken in as needed (at night and for root growth, mostly). It sounds like a situation that could be readily remedied given the proper conditions though (ie, a slow drop in available Oxygen pressure) seeing as the Flower of Life can do in one generation what takes most organisms 20-30.

Well, we could just try lowering the oxygen levels to like 5%. Something similar to above ground Mars. Fire would be strongly limited, and there's still some oxygen, enough for the plant to survive.

We could do that or try to encourage the Plant to use what it produces without discarding it into the atmosphere in the first place, Given that Photosystem I and II both evolved in the Earths Second Atmosphere (Carbon Dioxide dominated) and are responsible for creating our current, Oxygen containing, Third Atmosphere in the first place.

Also, as we've both mentioned, the Flower of Life is a fuser as well as a phototroph, and so the rules from Earth-type plants kind of don't apply so much.

Changed some stuff. Adapting our selves to be more like the boreworms instead of making an artificial boreworm gut is more of the Body

Carefully watch the process the flowers use for lateral DNA acquisition. Collect and analyze samples at various stages. We want to learn how we can improve the processes efficiency and speed.

3) Select an M-drone larva and try to will it to keep its digestive pH throughout life.

4) Dissect and carefully study the ape. Analyze it's muscles, reproduction, brain and sensory system, digestion, and, especially, immune system.  It's  some caste of bipeds and their main caste should be quite similar we may use the info for future war, including biological warfare. It would be nice to find a bacteria or virus that are safe for us but not for that biped
Finally try to estimate ability of bipeds to alter DNA judging by changes they have done.

You order the Scouts to eat, and then send them out towards the Hiveship. Given the difficulty in tracking their signal, both from the increasing distance and the countermeasures taken to prevent Human detection, You estimate that it will take at least a day and a half for them to approach. You order the Nurse to begin the revival of the Soldiers, understanding that discovery is, at some point, inevitable and that soldiers with Stasis sickness are hardly useful in repelling the first explorers.

In the meantime, there is work to be done. In order to prepare for future underground expeditions, You order the Bore Worms and other diggers to create an assault tunnel, with spare Tech Drones relocating the deep PD Laser Trap to the Assault Tunnel. While this is going on, You begin the analysis of Human growing soil, and are dismayed to discover that the Human Soil is most assuredly NOT universal, instead customized to each plant's ideal growth situations. The Pollinator continues to tend to the Princess Flower, which requests a healthy dose of acidic water and more warmth for optimal growth.  As the night stretches on, You turn from agricultural research to technical affairs, adapting the Stasis Chamber designs with assorted systems from the Bacteria Vat, and leave the Tech Drones to assemble the (presumed) Cloning Chamber, leaving DNA samples from Yourself, the Pollinator, Soldier, NavDrones, and the Nurse for use as a clone base.

You switch off on the Destasis with the Nurse, who doses a selected Bore Worm with growth hormones, and oversees the digging of a pit for conversion of Bore Worms into a Digestive Chamber, preparing the specialized hormones and fluids needed for this process.

By this time, the day-cycle begins.

Work continues throughout the day as the digging of a Human Farm Plot commences and the initiation of a Digestive Chamber begins. Pollinators begin the careful pollination of all remaining Flowers as the Fruit begins its growth. It should not be much longer until the Seeds can be planted - and possibly one put in Stasis for studying. After the Pollination, You leave the Soldiers to recover on their own, and insert the carefully cultivated methanobactera into several of the unhatched Scout Eggs, reasoning that they can afford to be lost.

You ingest enough Nectar to produce a Unit of Royal Jelly, and begin to contemplate the ideal mate.

The rest of the day is spent with the Tech Drones making a Stasis Chamber without the freezing, You contemplating adapting an Underground Flower to a Lichen Flower, and the dissection of the Human Client. You do not currently have an example of un-adapted primates, but the evidence suggests that Human techniques of adaptation rely on selective breeding and careful, machine-assisted gene modification, as opposed to the elegant mind-guided adaptation of existing bodies into specialized niches. Your best guess is that it took near twenty or thirty generations to adapt near-Human intelligence (assuming Humans are intelligent) into their subspecies, and that it will take hundreds of generations for the remaining adaptations to be even halfway effective.

Night falls.
