Pokemon Red and Blue.

Lavender Town?  Sure.

My favorite is Gary and the cruise, combined with Lavender Town, though.  It's been a long while since I've played, so I forget what pokemon, but during the cruise ship scene you fight Gary on the deck.  Of course, you soundly defeat him.  You later get to Lavender Town and their cemetery tower.  Gary is there, and he says "You don't know what it's like for a pokemon to die.  Yours all feint, you haven't felt loss."

You never see one of his pokemon again.  One you'd fought and injured on a cruise ship, far from any pokemon center or quick medical aid...

Not really an easter egg, but when my sister tried to emulate the N64 version of Animal Crossing, the graphics went very, very wrong.

Highlights included pitch-black water, and every single town resident having a second pair of half-open eyes on the back of their heads which rapidly cycled through different expressions when they were supposed to blink.

Also, on a slightly different setting, the player character's face was replaced by one big malformed eye.

I wish I knew where she kept the screenshots she saved from that.

AFAIK he said something along the lines of "You have no reason to be here", only implying that HE actually has a reason to be in a graveyard tower. More sad than creepy, IMHO.

And I'm quite surprised no one mentioned "Sacrifice". Some of the units in this game are rather.... strange. For example this bizarre floating-head like thingy with a rotating razor on his head. Or this grotesque "Oompa Loompas" that sacrifice units on your altar/shrine. Damn, I miss such games. I believe there is actually a Let's Play of the game somewhere on the forums. (edit: and here it is)

Good, we put the thing out of it's misery.  Seriously those things are messed up.  Not only are they neigh worthless, their teeth are so big they can't close their mouth!  Can you imagine if you could never close your mouth? 

Even if it got an overbite or underbite closing it's mouth would send it's teeth through it's jaw and face.

Some of these pokemon must seriously live tortured lives.

Actually, that's a valid fear for most rodents.  Rodents are identified because their teeth never stop growing, which is why they gnaw things - to file down their teeth to safer points.
