Bran leading the forces of darkness makes sense actually, what with the weirwood trees demanding human sacrifice and Rickon learning the cannibal ways. I always assumed Bran would eventually lead an Old Gods' crusade against the world, just as the Red Priests try to make their red God crusades, the Seven begin their crusades and the Ironborn continue their eternal pillage. I believed Stannis was the leader of the dark ones with his painted flames, but Bran is a good candidate too.
