Use a diagonal filter:

(#: something solid, ~: empty space for water)

Build this at the level at which you want the water to stop rising. The diagonals cancel the pressure out, whilst the extra width maintains flow levels. You might want to make the "something solids" lever-linked doors or something like that, then set it up so that the water will rise up into your entrance corridor (with some appropriate drainage system), just in case it's useful.

you can have diagonals to reduce the pressure.
like so.
+ is floor
= is walls

results in minimal pressure. but you should still have a floodgate of somesort.
and possably a pump to clean the water.

That won't (as mentioned), but building a grate or floor bars can. Build them so that invading creatures can only reach them from underneath. Building destroyers can't destroy stuff on different levels if they can't get to it normally, much like fliers can't fly directly somewhere unless they could also walk there.

I prefer carving up-stairs. Yes, the flashing is annoying, but treeproofing your plumbing as you dig it is worth it.

I am trying to make chickens lay bees as eggs. So far it only produces a single "Tame Small Creature" when a hen lays bees.
Honestly at the time, I didn't see what could go wrong with crowding 80 military Dwarves into a small room with a necromancer for the purpose of making bacon.

If you do this, be sure to remove ramps or stairs from underneath, or building destroyers can break through.

U-bends are your friends. Put a floor grate on the top of the inner part and nothing can get in.

Wait, what is the point of that grate? If a building destroyer comes along, its going to bust right through the grate. If you're not facing a building destroyer, then the pump will stop it anyway.

Building destroyers can't break a grate above them.
Also, you don't really need the pump with the above setup since natural pressure through the U bend will allow water flow into the cistern (labeled 'water deposit').  You just need a floodgate where the pump is and a pressure plate set to trigger when water reaches 0 to 4 at your desired depth (I usually put it two z-levels below the top due to the trigger delay between the plate and the floodgate).

That would make it:

The ^ is a floor with the pressure plate on it. The F is the floodgate tied to that pressure plate.

Or break the pressure at the desired level you want the water with diagonals. You can keep the U-bend, but the cistern will always automatically refill.
