I seriously doubt any X-Com but a massive, advanced, psychic X-Com would even have a hope of operating Protoss tech which runs on psychic ability and warps out/blows up/leaves no body when destroyed.

Well, we could have them draw the attention of our aliens, and our time travelers, based on the fact that time travel is and has always been possible in our universe. But then again, you have a point. Have one of their villains arrive every 24 hours.
