It depends.  Are we talking rookie XCOM, full zerg horde, only a percentage of full zerg horde, it could turn out differently.

Daniel would die due to Marker-related insanity. He can't even look at the abominations in Brennenburg for minutes without killing his sanity. Might be mitigated a bit if he had Isaac's armor, but he has a weaker will than Isaac.
I'm not sure it's the presence of life threatening things. What happened in Brennenburg was supernatural, I'm not sure Isaac would fair all that better.

[Though now that I think about it, Daniel's fear of the dark is crippling compared to Isaac. Point to Isaac].
Screw that, just checked up on Isaac again. Somehow missed the fact that this guy can punch and stomp things with enough force to cause limb dismemberment and showers of gore.

Isaac wins. In addition, he'd probably be able to stomp on whatever is in the freaking water.

Yeah I thought of that too. Then I also realized Isaac can respond to having been bathed in explosive acid, bitten, stabbed and having bits of flesh gouged out - by stomping some more. And winning. He doesn't open the lids on metal boxes, he stomps them into disrepair.
The water creatures are stopped by physical barriers. That means they are subject to Newtonian physics engines.

I think the Protoss actually might just go 'ah fuck it' and glass the planet if they realized what X-Com was doing.
New condition- How far advanced is XCOM's interceptor tech?  If they can just get a single protoss ship, they might be able to reverse engineer it, and come out with a prototype a few hours later in time to stop the glassing.

That be the thing, though. Why enter the atmosphere when you can crack the planet from orbit?
Plus their ship-to-ship combat is kinda weak against the Protoss.

I was thinking Veteran X-COM, yes.

How much more advanced is Interceptor/Apoc tech compared to what X-COM had in the first game?

Arguably their best craft is the Avenger, capable of carrying a pair of plasma beams or fusion ball launchers, and able to fly to Mars unaided. 2-3 of them can shoot down the largest alien ships, and they can take multiple hits from the same. They have the added bonus of being able to carry 26 soldiers and their kit. So in short, an up-gunned fusion of the Wraith and Dropship capable of taking on Carriers or Battlecruisers. Yeah, they can take down Protoss ships. And once they get their hands on a wreck it's inevitable that it will be reverse-engineered. Though frankly, by the time UFO Defense ends in a competent campaign X-COM will already likely have enough of a power base that they could successfully prevent a smaller Protoss force from attacking the surface.
