How would I go about attempting this with one fort, and keeping as close to the story as possible?

Location I am going to try to use (there's 51 z-levels between the 2nd and 3rd cavern layers):

You'll have to elaborate. Are you using just one fortress?

Going to try to.  There's not much to elaborate on, due to not knowing what I am really going to do.  I know where I'm going to build it at, though.

How you're going to replicate a trek across the world in one small embark spot, I have no idea. Places like Gondor or Isengard with and of themselves would encompass more space than that.

Well, those would probably be just areas being refered to as that, such as the room designated for the dwarf/human/etc named Saruman would be called Isengard.

I kinda thought you'd create Moria, then break open the deeps and succumb to goblin siege.

Do it right and mod in hobbits, elven retreats and dwarven mountainhomes. Then build many forts across the world to simulate the many places Frodo visits in the story. And lastly start as a hobbit adventurer and assemble the fellowship.

Just build Moria. Then make pictures with stonesense and upload it.

Well, obviously it needs a huge multi-Z-level hall with bigass pillars. It also needs some of the other landmarks like the endless step and the bridge. Apart from that, you've got creative control. Just be sure to let the Fun stuff out when you're done, but only let the biggest meanest demon live to haunt the halls. Also flood the place with goblins if you can.

Considering I am going to put a DF-spin on it: one goblin, demons flood.
