A lot of what I liked about covert action was the randomly generated plots.  I did usually lose allot though.

Yeah, Covert Action really nailed the discovery part of investigator work on the head. Find a piece of information, like a name or a place, and everything goes on from there until you figure out everything (or not). The random generation just proved how fun figuring stuff out from almost useless bits of information can be.

If you can manage to emulate the feeling of solving a mystery like Covert Action did, I think you'd be doing pretty well.

I'm not sure the 'ideal spy game' is a 'Side-scrolling Platformer/Shooter (think Cave Story or Iji)'.

Surely that's a bit linear?

I see it working if *everything* isn't side scrolling, just the actiony bits.
