How is airlock control going. Would it be possible for us to vacuum the connection between the ship and our prison, thereby preventing the sophonts from rejoining with their ship. Or are they wearing suits, which would be logical.
You can seal and open all of the airlocks in the powered areas of the station, including the external ones that the bipeds have been using. They have an airtight connection between their ship and one of those, but it could be retracted if you had access to the ship's flight systems. All of the humanoids you have observed have had suits, though some remove them when working in areas they believe are secure. As long as they are independent and the ship is in close proximity, it would be possible for them to reach the ship even without a pressurized connection.

You consider this option, and are not entirely certain if you could do so simultaneously for every sophont. It is, however, possible. On the other hand, lower beings tend to train their explorers to react automatically to threats such as yourself; it is probable that the moment you made contact with any of the adults not under your control that they would sound an alarm without giving you the time to make the proposal.

I propose we wait a bit. At least untill the navigator recovers. Otherwise the humans might panic and think there's some kind of disease/virus inside the ship, and hightail out of here before the process completes.
You can indeed uplift both at the same time. However, you decide to exercise prudence; after all, time is on your side.
