First thing I thought was Plancescape: Torment but that game was depressing in and of itself. What was really dark about the end was however that:

Genocide implies that killing was the actual goal. Correct me if Im wrong, but they got in the way rather than killing them being the main goal.

Genocide is pretty much killing off an entire genus.
So for example if i set off on a mission to kill all members of species x then i'm attempting genocide.
If i murder the last one then it's genocide.

So the term "mass murder" would fit the kid a bit better.
But then again he HAD to kill them so they don't kill him one way or another.

Karateka was depressing.  As a kid I worked long and hard to make it all the way through to the final boss.  I finally managed to defeat it and I ran into the next room to rescue the princess.  Then she kicked me in the face and killed me in one shot.

Turned out you had to slowly walk up to her or something else she would assume you were an enemy.   :P

So many games with great sad endings but not many of them were "Not depressing themselves"

I am going to put Suikeoden 2 into this. (Yes I know it has depressing parts... but I will at LEAST contest

It doesn't even end there. The Blue Planet series of fan-made campaigns continues the tradition of terribly depressing endings.

Saints Row 2: When they had 'my character' care about some jackass that dies.

Not really an ending but it was an ending for me... I just stopped playing and never went back to it.
