Layered isometric maps?

Does anyone know how I can create layered isometric maps? I want to take screenshots, and layer them over each other, each map would be an isometric view. I hope to use transparency to layer 3 of them at a time over each other. Any ideas. I found a tile maker for gimp that worked to make my screenshot isometric, but... I don't know how to layer them over each other.

that is not what I want to do since stonesense doesn't show me all the z-levels.

You can increase the number of z-levels it shows you at the same time you know.
