In general, I only have an idea for the fortress itself being entirely stone, so I may need to clear away the dirt and obsidian cast the whole thing with DF hack for speed reasons. Generally thery're will be the central courtyard, main hall, the soldier's various living spaces on the right along with armory and a makeshift chapel. What to dow ith the left is the problem I face.

You could have that completely above the ground/shallow underground, via repurposed rooms, and have the rest of the underground dwarven fort be blocked off by cave-ins (obsidian in corridors) in random places and have this place also be former !!Science!! exploration fort, with a few !!Scientists!! still walking around, digging deeper.  You could put supplies and artifacts deeper down(using the DF hack command 'Lair' to keep them there), to represent storerooms and give people a reason to search around.  It might need to be limited to one or two areas found per turn, though.

It IS an old dwarven fort, so it would make sense to have it be collapsed in areas.

Yeah, that part was a little bit of a stretch (I just made up something randomly), so instead it would be them trying to get more room, or find artifacts and supplies instead.

For good measure, you should also breach the caverns.
Since they would clear out any inhabited areas, that should be behind cave-ins.

Well these aren't dwarves. That actually value the lives of thier fellow soldiers. :P

This is gonna be one hell of a challenge either way though.
