If you just have a single channel in the floor exposed to the magma and build the dark green X of the smelter or forge covering it, you will be completely safe. Building destroyers will only destroy a building if they are on the same level as the building that are targeting. There is one exception. If they are standing on a upramp or an upstair, I think that allows them to destroy a building right above them.

So it seems confirmed that fliers can move diagonally through a crack.  The critical question is whether they do path that way through a workshop.

Edit: Is the bottom of an unwalkable part of a magma-powered building the same as a floor grate or the same as a wall?  I am tending towards floor grate simply because a wall would block access to the magma below.  Pumps can pump liquids through a floor grate, which would be consistent with shops being powered with their unwalkable parts over the magma acting as floor grates.  Floor grates aren't destroyable from magma or water below.  Can flying things go through floor grates?

It seems very random. I had a hole in my cavern sealing wall. I built the wall one tile away from the ceiling, so it could fly over the wall to get into the fort. I savescummed a lot of time and the FB would find it way in at varying lengths of time. sometimes years, sometimes immediatly. I was restarting from a save for a different reason and I only found the security breach many times later.  It seems like they don't look for a way in and won't path to your fort automatically if there are no ground paths. But it may happen by chance.

Necro here, has there been any further research on this issue?

Magma forges and waterwheels have the same potential liability to upward-diagonal movement by amphibious or flying fire-immune creatures.
