Well, first you have to get the land units and the ships onto the same square. You can do this in a city, or you can park the ship by the shore and march the land units on. Then, put them all in the same army, and off you go. When you want to get off, just pull up to the shore, split the army, and walk them off.
Keep in mind, it's entirely possible to drown your units by moving a ship out from under them or by having too many units for the available transports. In the latter case, units are killed off randomly until it gets down low enough.

I wish to ask, how is it that you made the ruleset?  Is it pre-built into the game, or is it something else entirely?  I am planning on playing this game offline with a few people by saving the necessary pages to my computer to share with them via flashdrive.

There's an XML file named in the save - GameRules011.xml is what I'm using - that gets loaded in. You can grab it here. Oh, and grab the admin interface again; there's an important bug fix in there that I did a while ago but only just uploaded. (The bug is actually still present in the player interface, but it's not very important there.)

Sometimes people would get a bunch of extra food, or, more rarely, other resources.

Well, considering I cannot come up with anything much, I decided to make a map of the Iberian Penensula, France, and portions of Germany, Britain, and Italy.

I realized something while making that, if you had enough time, you would be able to recreate a DF world, complete with civilizations, and with enough others, play basically a 'civilization mode' of DF.  For it to not consume a lot of time, you would need to limit the rebuild to small, smaller, or tiny worlds with only a few civilizations.  Would be more accurate with a modded version of the xml file, but it would still work.

IronyOwl, as to the middle, I mean the land between the cities of Dunnottar and Stonehaven.
Depending on how far out from each of those you mean, that's not a whole lot of land, and most of it is hills.
