Also what do you think is better, magma bath, or throwing them off my execution tower?

well that all depends. do you have any skilled bonecarvers and leatherworkers?

because if you toss them off a cliff, you may be able to make yourself some fancy *<<*goblin leather caps*>>* (ornamented with goblin bones, of course) to wear around the fort, and have your marksdwarves use *goblin bone bolts* fired from *goblin bone crossbows* to attack your enemies.

the magma bath solution, while wondrous, maybe be not quite as dwarfy as turning the goblins into socks ornamented with images of dying goblins made out of goblin bones.

bonus marks if you burn half the goblins and manage to get images of burning goblins on the socks as a result, though.

I tried to sell them to some humans, unfortunately they just opened the cages and one of the haulers got his legs cut off before the military could come put them down. I really need to figure out how to get them to remove their items...

Responding to the original question:  Just Forbid the components of the trap until you need to clean it.  The trap will continue to work regardless, and you can then forget about it until you are ready, without having to use burrows/alerts.

If I remember right, get all the prisoners' cages put into an animal stockpile that's inside. Then mass-reclaim everything, and mass-dump. d-b-c, d-b-d, I think. Do that over all the cages. That should do it.

Yeah they get put in the animal stockpile. I'll try that, but won't setting the cages to dump remove the goblins from them?

You can't sell goblins (or any wild animal) to traders.  The dwarf will take the cage to the trade depot and release whatever was inside it.

As has been said, to strip their gear you have reclaim it all first, then dump it all and undump the cages as before. The reclaiming step is important because a dwarf won't dump a forbidden item even once it's marked for dumping. You can do any and all of this through the stocks menu or area designations, though the stocks menu will be a bit fiddly.

Is it possible to define a burrow that covers more than one z level? I'd like to include both my dining hall and my farms.

Yes it is. You can designated it one level at a time of you can simply draw a cube over the areas you'd like to be in your burrow.

Yup, I usually designate my "Inside" burrow but designating from the NW corner of the top full underground level to the SE corner of the level of my forges down at the magma sea. Then I fill in the little bits of the top levels that have to work around the topside terrain.

Yea I've never gotten the Mass-dump to work on caged prisoners ether. (and I was worried the little Idiots would chuck the loot into
my active garbage disposal  :-\)

As an alternate solution just pit them into a sealable execution chamber of your preferred flavor Pitfall, drowning, repeater spikes, anything but magma or atom smashing should leave the goblinite recoverable.

or you know just replace the cage traps with a goblin grinder to simplify the process even further. a Grinder will strip your goblins while it executes them all without the trouble of ether capturing or pitting them.

To clean a trap, is it possible to use running water to try and wash out the corpses? I heard it can carry objects away.
For example, goblins run through traps and clog them up. Pull lever, open floodgate to shoot pressurized water over the traps, close floodgate and allow cleaned traps to kill more goblins??

doubt that will work.  But you could also just kill the goblins with the water.

While adding magma to anything will make it dwarfy, adding the word "magma" to your post does not necessarily make it funny.

I think the trap itself needs to be physically reset, even if the items in it are somehow removed or destroyed.  Otherwise you could wash the traps out with magma (provided all the weapons and mechanisms in the trap were magma-safe).  I haven't tested this myself however.
