So, I've decided to put the two of them in a room, on chains, with a bunch of nest boxes. Will they just breed, or should the female not be chained?

The female must be able to reach a nest box.  If she's on a chain, the nest box must be directly adjacent to the chain.  I recommend using a pasture zone instead of a chain.

The male can be anywhere.  You can chain him up on the other side of the map if you like, distance is no object to fertilization spores.

You must make sure the eggs are not removed from the nest box, and the female must not be removed from the nest box, until they hatch.  I usually do this by locking the door to the nesting room to keep dwarves from removing the eggs or bothering the mother.

She should lay eggs as soon as she can reach a nest box.  The presence of the male is irrelevant.

You will get 20-60 eggs.  They will hatch, or not, in some 3-6 months.  They may never hatch, some batches are just sterile for some reason.

Can she reach the nest box?  Try taking her off a chain.

It's possible she laid eggs, and the dwarves already removed them and put them in a food stockpile.  That prevents them from hatching.  If that happened, they won't lay eggs again for another season or so.  Next time, lock the door or forbid the eggs before the dwarves can remove them.

Doubt you can reach 1200 crocs, but well... worth trying.

Give them each a seperate pasture with the nest box behind a toghtly locked door. As soon as all are in place, lock all the doors leading in. Wait a year, unlock all the doors to the nest boxes. By now they should all rush to lay eggs and since you're not over the cap, they should all hatch. Now mod them so they can be trained for war. lots and lots of War Cave Crocodiles, boom. FPS death, boom.
