Advanced Mechanics and me

So I want to use a waterwheel to transfer power over a long distance to a pump. Do I create the wheel, hook it up to a gear assembly via a horizontal axle, then hook the gear assembly to the pump via mechanisms? I am confuse. Can I also hook the gear assembly up to a lever so as to cut off power to the pump?

You can use a axle/gear (or anything powered) to connect directly to the pump.  No extra mechanisms needed. 

Gear assemblies hook up just fine to a lever.  (q) the lever.  That will take 2 mechanisms.

You only need gears to change directions or to turn it on and off.  And be sure not to hook your switch gear directly to your water wheel or the wheel will *poof* when the level is pulled.

What I want to do is hook up a pump at one end of the fort to a waterwheel at the other end where flowing water is, turned on and off via a lever. It sounds like I need to build the wheel, build an axle from the wheel to a mechanism which is hooked to a lever, then hook the mechanism to the pump?

By "mechanism", I guess you mean gear assembly.  So yes, just build the gear touching the pump and it will transmit power.  You dont need to do anything else.  touching = power transfer

Waterwheel - gear - axle - pump.

You only need the axle to cover the long distance between wheel/gear & pump.

Warning: if you attached the gear to a lever, pulling that lever will disconnect the gear from the ground. Doing so will cause the waterwheel to deconstruct, if it is not hooked up to anything else. So maybe you want to do something like:

Waterwheel - gear - axle - gear(for lever) - axle - pump.

Similarly, as long as one waterwheel is attached to a gear assembly, you can attach others onto the first wheel - waterwheel-waterwheel-waterwheel-gear, etc.

And remember to place the wheel above the water source, with a channel underneath the middle tile of the wheel.

Water wheels are always built 1z above the water, not in it.  You'll need a channel under one of the 3 squares of the wheel to access the water below.  Notably, brooks have an invisible floor over them that lets creatures walk on them.  You'll need to channel through that.  Rivers not so much.

Aye, exactly - hence building the gear/whathaveyou, and making sure that the anchoring gear is not the one that is connected to a lever / will go kablammy.

Not too big of a deal, but building it like that will waste 4 power from that first gear, and you said you were gonna run it a long way. Unless you need it to turn it would be better as
waterwheel- axle - gear for lever - axle - pump
But, as I said, not too big a deal, 4 power shouldn't make or break.
